I received a Summer Internship offer at the end of January but was not going to accept the position, therefore, I did not mail the required documents. However, my job offer was recently updated, prompting me to accept the offer. I will be mailing the documents out today doing Next Day Shipping, so they should be there by tomorrow, February 22, 2012. I also did my EQIP back when I initially received the job offer at the end of January. Will this late shipment of these security documents hinder my job status?

And the documents that I am referring to are the EQIP release forms, birth certificate, fingerprint cards, et al.

A late submission can certainly slow things down, but hopefully everything will be finished in time.

In what event can things not be finished in time? I know they say that the whole security process takes 90-120 days, which is May 22-June 22. Isn't this a good starting time?

If there is a hold up, it usually pertains to the background security investigation. While the security clearance process usually takes 90-120 days, if issues arise that require more in-depth investigation, sometimes there is a delay.
